The Baroness is rescued by Krake from Team Alpha. At the Cobra Council meeting to determine the new Cobra Commander, Major Bludd is first chosen and then after a secret reveal that totally changes the misery score that was the criteria for picking the Commander, Krake is chosen.

Full Details
At the Norfolk Naval Station, the command tower of the GI Joe Tuna and the remaining Joes that survived are disembarking. Hawk, who just lost over 132 Joes as the Tuna sank, has to take responsibility for the loss. And waiting outside the dock are a couple of Congressional investigators.
In Springfield, Dusty & Barricade are investigating the remains of the bomb strike that destroyed the BAT that was attacking Team Alpha. Another Joe discovers that Ripcord is still alive but seriously injured. A medic rushes to give him aid, as Barricade packs the remains of the BAT into a box.
In transit from Springfield, the Baroness is demanding to know where she is being taken. She is in a convoy of 3 vehicles. Flint with Hard Drive, Tripwire & Beach Head are in a Blackhawk helicopter above the convoy. Hard Drive is reporting in to Scarlett at Fort Baxter about the Baroness & the BAT. The Joes have lost so much including The Pit, the expenses have become enormous and investigators are at Fort Baxter.
The convoy on the ground encounters a cow standing in the middle of the road. It is actually staked to the ground with large bomb that explodes as the front vehicle approaches. Missiles streak out of the nearby woods destroying a couple more of the vehicles. And knocking over the vehicle the Baroness is in. She takes advantage of the explosion to kill the 2 Joes that are holding her captive. She escapes by the time Flint's team is able to get to her vehicle.
Nearby the Baroness has just shot 2 Vipers and is running through the woods when she runs into Krake. She expects to be executed on the spot. But Krake just knocks her out saying "Why would I want you dead, when your humiliation serves me more."
In Washington DC, Hawk is answering questions from the Congressional investigators. They claim that Hawk & GI Joe have brought war to the shores of America and the costs are high. Plus, GI Joe's secret status was almost compromised. The investigators don't give a damn about the lost Joe lives.
At a secure facility, the Cobra Council is preparing to make its decision on who will be Cobra Commander. The three remaining viable candidates are standing together. Major Bludd, Oda Satori & Krake (Tomax & Baroness were disqualified, Dr. Vargas & Khalikhan were eliminated by GI Joe.
They go over the accomplishments of the candidates: Major Bludd successfully placed a Cobra operative within the ranks of GI Joe as well as sinking the captured Cobra Dreadnaught (The Tuna) submarine killing over 100 GI Joe. Oda Satori was responsible for the total destruction of the The Pit killing many and causing GI Joe tremendous misery with the loss of their home base. Krake killed many of the Joes personally and rescued the Baroness, a high priced asset in the minds of the Cobra Council.
They make a grand showing of how the contest was suppose to be judged reminding the contestants that is was about misery not just the body count. That the man who becomes Cobra Commander needs to be resourceful, ruthless and tactical which are vital parts of the judgment. And based on all of those factors they select Major Bludd.
As Major Bludd smiles and begins to make a speech, Oda Satori interrupts him objecting to the decision. Major Bludd already assuming command orders that he be punished. Satori busts out laughing so hard he doubles over. As he stands up he transforms into Major Bludd, Oda Satori is Zartan. Major Bludd attacks Zartan by strangling him calling him a freak. Serpentor sitting on the sidelines orders the Vipers to hold back and not interfere. The Baroness watching from a TV, also laughs at the reveal. Krake breaks up the fight by putting a gun to the back of Major Bludd's head.
Krake then begins to explain that Zartan has been under his control and there by Storm Shadow also. Zartan replaced Oda Satori over a year ago, it was Krake's plan and actions that allowed the switch. And he gave the order for the destruction of The Pit. They were acting as part of his plan which means that all of the kills including the destruction of The Pit actually belong to Krake.
The Council, who have been watching, ask what happen to the real Oda Satori, Krake tells them he killed him. The Council is impressed with the deviousness of his plan & actions. And when the scores of Oda Satori & Krake are added together they created more misery than Major Bludd did.
So the Cobra Council changes its decision and make Krake the new Cobra Commander instead of Major Bludd.
Bludd turns to Serpentor asking if he really has to follow the orders of Krake. Serpentor reminds him that the Council has chosen and he is obligated to follow the new Commander. Serpentor approves of the decision and makes his commitment to follow the orders of the new Commander as long as it benefits him and The Coil. And Serpentor reminds Major Bludd "It's a lifetime position and what is a lifetime then?"
Krake having changed into a new Cobra Commander uniform makes his first speech "Loyal followers of Cobra. The Council promises you a new era of dominance, reward and power insured through the authority of your New Cobra Commander."
In Section X, a Cobra Science Facility, Destro, still having his body contained in a suit, is preparing for a experiment that should free him of the suit. The scientists request more tests but he is adamant they proceed. They teleport him successfully from one chamber to another in the same room. During the experiment/transfer instead of separating the himself from the suit, the transfer fuses the suit and his own body together. He is now permanently a mix of metal & skin.
