The Joes are trying to figure out how Cobra is able to use teleportation. They are successful in capturing a Viper and a flash drive type device that is literally the key to teleportation. Storm Shadow makes his first appearance.

Helix is in a storage area in The Pit, see has a pistol in each hand when Snake Eyes attacks. He disarms her by knocking both guns out her hands with his sword. She grabs the sword and kicks Snake Eyes in the head, then she flips backwards and grabs her guns as Snake Eyes rushes in to attack, she shoots him multiple times.
Over a loudspeaker they hear "Good work Joes. Snake Eyes, Helix at ease." Hawk has called the training exercise to a halt. Hawk asks Helix to explain her abilities she says "I was born with several abnormalities in brain chemistry and structure. I see the world in data sets. This allows me to anticipate the probable outcomes of any action." (see the GI Joe Special: Helix to understand what she is explaining). Hawk requests them to join him and the briefing continues saying that her abilities are how they will attack this new threat. Stalker, Brainstorm, Duke, Labrat and Downtown listen as Scarlett briefs them on the recent discovery. She tells them that the Cobra organization, which they know very little about, has a new weapon, teleportation. This gives them all kinds of new and scary advantages. She explains that they can appear anywhere and it gives the option of movement without being traced. They can assassinate, rob, steal and extort influential people all over the world without anyone knowing what they are doing it.
She then asks Brainstorm to tell them what they know about teleportation. He explains they would need satellites, massive computer storage capacity, super fast computers and an identity key that the subject being ported wears. And that key would have signature that can be traced. And that is how they find out more about Cobra's teleportation.
At Section Prime, the Baroness jumps over a table grabbing a wine bottle as she attacks Destro. Destro, who is wearing a blue suit with a Cobra logo on it and still in his containment suit, gets hit in the head with the wine bottle and falls to the floor. The Baroness throwing insults as much as she is throwing punches is stopped by a Viper guard. She doesn't believe that Cobra Commander would be working with him, but the Commander appears telling her that Destro is going to be around and she better get used to it cause they are both very valuable assets to him for different reasons.
Duke and Scarlett are walking over an area where Snake Eyes and Helix are walking below. Duke wants to know how they can catch someone who teleports with no trace. She refers him to Mainframe, who has theory. Duke leaves her as she watches Snake Eyes and Helix.
Mainframe's theory is based of the Navy's theory on how to determine where a Russian sub in the Pacific was going to be. Which is a best guess scenario based on data that helps create educated guesses. The Joe team in the briefing which includes, Duke, Stalker, Scarlett, Tunnel Rat, Recondo, Leatherneck, Rock 'n' Roll, Dial Tone, Brainstorm and Downtown, are asked to start coming up with areas of the world that Cobra would be interested in and then based upon the most guesses they will try to grab a Cobra.
3 days later, Stalker, Recondo and Leatherneck are on a stakeout in Baranique a West African country that has just discovered a large ore deposit that is used in all laptops & cell phones. They believe the President is going to be influenced by Cobra and have set up monitoring cameras around the Presidential Palace. When one of the screens shows several people just appearing the rush off to try and capture the Cobra.
Inside the Palace, the Cobra Vipers are killing the President's bodyguards and about to kill him, when the Joe team's Armadillo mini-tank busts through the wall killing one Viper of the 4 man team. Stalker kills one and Leatherneck the other as Recondo tazers the last one. They strip him and throw him inside the tank in order to protect him from being teleported. Then they bug out telling the President that nothing happened here at all. As they drive away the 3 dead Vipers teleport away. Miles later a Joe Osprey plane picks up the tank on the move with the intention of bringing the captive back to The Pit.
Scarlett calls off the other teams of Joes stationed around the world, Beach Head & Duke in Ecuador, Snow Job and two other Joes in the Swiss Alps and Cover Girl and Downtown in London.
Later at The Pit, the Viper isn't talking, has no fingerprints or DNA on record, no history. But after going through all of his gear, Brainstorm a very fancy flash drive, which is the key they were looking for.
In Section Zero, Dr. Orizama and Glynis are confounded as to why the fourth Viper didn't return. In the background, the 3 dead Vipers are being taken away on stretchers. As they begin to analyze the missing man, Cobra Commander appears on screen asking what happened to the 4th Viper. Dr. Orizama gives him the answer of "I don't know." Cobra Commander cool and calm tells him "We have lost the element of surprise that our device lends us. I will learn what occurred in Baranique by more subtle means."
In Rome, a man leaves a bar, sees that his driver has a throwing star in his forehead and begins to run away. A shadow follows him as he ducks into an alley and leans against a door, he thinks he is safe just as a sword is thrust through the door and through him. When the door opens Storm Shadow in his white ninja uniform is standing there with a Cobra symbol on his chest.
