Hawk informs Joseph Colton of the Joe team's final mission. They are to transport a new targeting module for the Rapid Pulse Particle Beam from Florida to Colton's location in New York City. Duke, Hawk, Scarlett, Stalker, Gung Ho and Snake Eyes leave the Pit in Utah to retrieve the device. Unbeknownst to them, Cobra Commander is spying on them with satellites. Dr. Mindbender reports that Billy, Storm Shadow, and the Baroness have become dependent on the Brainwave Scanner, thinking that the Scanner is restoring them to reality. Destro watches on as the three receive another treatment from the Scanner. The Joes make it safely to the train holding the targeting module. There, Snake Eyes tries to explain to Scarlett his desire to rescue Storm Shadow from Cobra's clutches. In Washington D.C., a Cobra agent plants a bug in one of the Jugglers' hats, allowing Cobra Commander to find out the true use of the targeting module. Using the targeting module, one could use the pulse projector for long range brainwashing. Cobra Commander assembles a strike force to attack the train. A few Cobra soldiers board the train, but the Joes are able to push defeat them. Zartan and the Dreadnoks destroy the tracks in front of the train, causing it to derail. The Joes escape the train on a pair of A.W.E. Strikers. Hawk reports to the Jugglers, who fear they may have been infiltrated. Zartan and the Dreadnoks pursue the A.W.E. Strikers as Destro jets toward them in a Condor. Hawk is shot in the chest, and Duke takes command.
